You can have player sprites changed on a per-game basis by adding modified player graphics to that game's folder in the worlds folder, yes. It's something I would caution against, though, because SMBX tends to eventually crap itself if it runs too many levels in a row with modified player graphics. It doesn't matter if the modified player graphics are in the game's folder or in individual level folders it's still applying them over the defaults for every level either way.
If you want an entire game to have modified player graphics then the best way to do it, as far as functionality goes, is to give that game its own unique copy of SMBX and simply replace the default player graphics in the graphics folder with the modifications. When you replace these defaults then SMBX doesn't care since it's not applying new player graphics for individual levels.
Of course, SMBX seems to react differently to everyone's PC, and if you don't care about players having to save and quit every few levels to keep the engine stable then you can simply just stick the modified player graphics in the game's folder and they will automatically apply to all levels in that game.
