I may be going out on a bit of a limb here, but I think when it said "hold down to skip bomb jump" it meant that if you hold down, you skip the bomb jump.

I'm reasonably sure that you lost the speedboost after falling into a hole only threeish seconds later, because that's the grace period you get in normal Super Metroid to crouch, adjust yourself and start a shinespark.
